"The Hunter's trophy" is The Hunter's ship. It is a black CEC Bulk Freighter with next gen Ion cannons and engines. He got it from a captured bounty, because his original ship "The Hunters Fate" got thrashed beyond repair on a crash landing, from a engine blow out, then got it modified and painted black to be more stealthy to the naked eye.

Seeing as how your character in a bounty hunter, were does he keep his prisoners aboard the X-wing? Now, if it is a Tandem class x-wing, then the gunner seat could be replaced by a cell.

The tandem is too new for any non-Republic character to use, Marcus. It's like saying he had his paws on an XM-1 Missileboat.

It has been modified so that their is a cargo space on the bottom to hold bounties and such.

That's a rather small space for people, expecially if you want them to live. If you remember the chest that Yoda upturned and went digging through, that's the largest possible thing that could fit in there. Further, if the vessel is sproting more powerful engines and weapons, that space is further reduced to account for the associated system size increases.
I understand the desire to have the coolest bounty hunter and the best X-wing in the galaxy, but it just doesn't work.

Well, he could have turned it into a twin seater.

If you want to make space for a standard person to be able to survive, you're going to have to refit the ship with less powerful systems than standard due to the size required for those systems. Even refitting it for a second seat requires that. There's no other way.

No matter what you do, you are also losing a huge chunk of manoueverability by adding a 'brig' to a starfighter. I don't think it's entirely impossible, but life support will be a big drain on power, and the added mass...
Basically you are getting into the realm of X-wing uglies. Chopshop ships that aren't incredibly reliable or safe, and not the highly tweaked out, high performance, superiority fighter with the excellent maintainence a trained deck crew provides.
There are plenty of ships that can be used to transport bounties. Starfighters are not among them. If you want an X-Wing you'll will have no way to transport a live bounty... Which may be fine if you are a Bounty Killer. Of course that very much reduces the work you can take to crimelords...

Ok fair enough, so what would be a much better suited ship.

CEC makes a number of models that would serve your needs, as do HKD, KDY, Sienar, and so on. Any freightor, luxury yacht, or personal transport can have the proper modifications (illegal, naturally) to transform it into a viable combat vessel. In fact, maybe using a CEC "Inaction IV" transport would be a good idea; lull the enemy into a false sense of security with 'a poor-as-heck transport' sporting next-gen ion cannon and engines...

Sorry, that was a bit of humor on my part. "Inaction IV" is a nickname for the action freightor, the CEC Action IV Bulk Transport. It was rumored to be so crappy with the factory-installed systems that smugglers, freightor captains, and pirates all started calling it that. starwars.wikia.com/wiki/Action_IV_transport

Oh, but sould I choose a differant ship then? Because I like to lull enemies into a false sense of sucurity, then take them out.

Pretty much any bulk freightor can have retractable weapon mounts added to the interior, though you'd need to be careful not to break a pressure seal or something (most modifications of the sort can become very dangerous). I just reccomended the CEC Bulk Freightor because it's common, cheap, and easy to modify (as all Corellian ships are).
