I have what I believe is a new, original genre for sci-fi, much like Star Wars and Star Trek were, though mine most likely won't be as popular or well known. In fact, if people figured out what I'm trying to say in the genre, it might cause an uproar (nothing illegal or immoral, just unpopular).
I will not be disclosing any information publicly, so don't ask about any specifics of what it's about; I will reveal that information when it's ready.

How will you be setting it apart from the Space Opera of Star Trek and the Saga-style of Star Wars?

Well, for starters, there will be no aliens in the galaxy; but that's okay, because the gengineering (genetic engineering) is such that there is no lack of variety sentient life. A heavy emphasis on bio-technology and nano-technology.
Types of sentients include: Humans: No explanation needed. Uplifts: An animal given human sentience/sapience. Posthumans: A gengineered variant of human. Geneshifts: A human that has undergone genetic rebuild. S.A.I.'s: Sapient Artificial Intelligence; basically, computers with souls.

Would there be any cyborg characters? Not like the borg, more like regular people just with some machine parts, like robotic arms or such. And who controls the peace?

Yes, there are cyborgs in my genre. Ranging from simple micro-chip implants, to having the brain and spine transplanted into a machine, there will be cybernetics.
As for who controls the peace, originally, it was the Coalition, but as the centuries went by with no external threats, the fires of unity went out... at least, temporarily. Most star systems are independent, and though minor alliances exist, there are no super powers or even great powers. But there will soon be events that willl change the current balance of things...

Yes, there will be clandestine organizations working on shadowy agendas, but I'm still working on who they are and what their goals are.

That will really bring some neat stuff to the game. So, do these groups have any sleeper agents (people who have a second personality programed into them in secret and it only appears when they get a signal)?

Perhaps. I'm still working on the details. Since the Coalition government had some technological taboos, preventing them from pursuing things such as thought detection and mind control, the possibility of sleeper agents of various sorts is quite plausible.
